Pipeline Deployment and Development 

In your role as an Bioinformatic Specialist, would you like to contribute to Hartwig’s mission to improve care for patients with cancer? 

(32 – 40 hours, Amsterdam) 

Role description 

The Database team is responsible for the storage, maintenance and sharing of sequencing data of cancer patients. For  diagnostic purposes sequencing data is processed into a patient report and, for future research purposes data is added to Hartwig Medical Database if consent is given. 

The bioinformatics specialist  is responsible for pipeline deployment and development, this includes implementation and tech support of the oncoanalyser pipeline (Nextflow nf-core implementation of Hartwig toolkit) with key strategic partners to enable harmonisation of cancer genomics data across Europe. This involves communication and collaboration with external parties as well as technical implementation of the pipeline and interfaces to connect output data. Harmonised data generation across European centres will enhance the utility of the database by reducing the burden of data integration and drives cancer research and discoveries.  

The technical aspects include implementation and improvement of bioinformatics pipelines (Nextflow), individual software packages as well as the computational environment (HPC and cloud). The person in this role ensures the delivery on agreements and collaborations with strategic partners in the EU (European Union) region, while working closely with the software development team in Australia, examples are DKFZ and Genomics England. 

Responsibilities 

  • Implement Hartwig bioinformatics pipeline with external strategic collaboration parties 
  • Give support to external parties that run the Hartwig pipeline 
  • Improve uniformity of data sources in the EU region to assist linkage of resources 
  • Supporting and leading initiatives to implement and improve oncoanalyser 
  • Participating and contributing to meetings and discussions with colleagues 
  • Execution of and input on data linkage implementation roadmap 
  • Assist with data sharing tasks for external researchers as part of the Database Team 

Skills and qualifications 

  • PhD or Master of Science in Bioinformatics/Life Sciences or equivalent and at least 5 years of demonstrable experience as a Bioinformatician or a similar position  
  • Effective communication skills: a good oral and written command of the English language and (preferably) the Dutch   
  • In addition to being a team player, you can handle things independently and meet agreed deadlines  
  • Experience with workflow languages (especially Nextflow) and diverse computational environments (at least 1 cloud environment) 
  • Ability to work cross-functionally and bring projects to completion independently  
  • Genuine interest in being immersed in the field of genomics and cancer medicine  
  • Technical experience and ambition to grow this
